My question is in the title: “Ultra X9 388H - will it ever be sold as a separate 13 mainboard?”.
I currently use a battery powered compute unit, with a dedicated keyboard and AR glasses, and would like to upgrade to the framework Ultra X9 388H mainboard.

If it’s currently available in a pre-order laptop, then yes. But not until all pre-orders are fulfilled and there is sufficient stock to support it. Based on how FW has handled all previous new laptop models and their mainboards.
This one was somewhat special; it is not currently available as a preorder, but was instead a “limited batch” during the earliest preorder period for the Pro. This may not materially change whether it is offered separately, but it does suggest that it is in limited supply.
