Boot and performance issues - possibly related to kernel Linux 6.10.9-200.fc40.x86_64

As of this morning (15/09/24) I am seeing an unusual screen when I start up my Framework 13 (12th gen, Fedora 40). After the startup Framework logo appears the screen shows a grey screen with three square dots in the top left corner. This screen displays for a few seconds, then the startup process resumes. However this problem has coincided with the operating system working very slowly once it has got to the desktop and from that point on.

I have checked System Monitor and I can’t see any unexpected processes running. Core temperatures are all fine. It all looks normal, but everything is very slow to happen.

Any ideas what is going on? Fedora is up to date, there is no pending software to install.

Update: I have found a post that shows the same boot screen I am seeing on my Framework 13 here: Plymouth boot screen with three dots - Fedora Discussion

Obviously it’s nothing to do with a graphics card because my laptop doesn’t have one, but this suggests the problem is related to the kernel. My laptop is running Linux 6.10.9-200.fc40.x86_64.

Is there a (simple) way to test this hypothesis?

You might need to describe what you mean by slowly. Do you see anything in the system logs? Have you tried the previous kernel? If you start a f40 live cd does it have the same issue?

Propably relates to this:

Although this is related to AMD but the symptoms seem to be similar

It’s a strange slowness. For instance when I activate the Activities Overview there is a 1-2 second wait before anything happens. Previously it has been instantaneous. Dragging windows around the desktop causes significant stutters, which has never happened before. It seems like a graphics issue to me. But it also appears to be causing web pages to load very slowly too, which I don’t think is a graphics thing.

I don’t know how to try the previous kernel. It seems like a good idea, if that is possible.

The log looks like this:

16:52:17 reporter-system: Process 6513 (bijiben-shell-search-provider) crashed in g_type_check_instance_is_fundamentally_a()
16:52:17 reporter-system: Process 6513 (bijiben-shell-search-provider) crashed in g_type_check_instance_is_fundamentally_a()
16:52:12 systemd-coredum: Process 12551 (bijiben-shell-s) of user 1000 dumped core.

There is a lot of weird stuff going on in there but this is the most worrying. What device is that disk id pointing to? Is it your NVME drive? I was thinking maybe file system corruption before I saw that.

Edit: At minimum something in gnome is crashing. You may try to reinstall packages associated with the errors.

I would also be looking through your system logs for anything that mentions fsck or disk.

Thanks for looking. I have no idea what that device is actually. I’m trying to work it out. It’s not my NVME drive.

What do you have listed ls -lah /dev/disk/by-id?

Does reinstalling bijiben make those crashes go away?

@parawizard

What do you have listed ls -lah /dev/disk/by-id?

bash-5.2$ ls -lah /dev/disk/by-id?
ls: cannot access ‘/dev/disk/by-id?’: No such file or directory

Does reinstalling bijiben make those crashes go away?

Sadly not.

I have also discovered that Pika Backup can no longer make backups or restore files from backup. Also Steam isn’t working.

I suspect I might have to nuke it and reinstall Fedora from scratch. It’s so odd.

I did remember last night that these issues started occurring after I had a hard freeze while opening Geary so I had to shut down and restart. I doubt that is the cause, more likely a symptom.

I would check for disk or fsck evidence. You can also force a fsck. I think there should be something in dmesg or journalctl -k.

I’ve had libc become corrupted once and caused all kinds of weird issues.

You might want to check smart status on your nvme as well.

Looks like you can get rpm to verify installed packages Using RPM to Verify Installed Packages

Interesting developments.

I reinstalled Fedora 40 last night. Everything seemed OK running from the live CD so I went ahead and did it. I backed up my Home data first of course.

After installation Fedora was behaving fine. No grey boot screen, reasonably responsive.

BUT after I applied all the Software updates and restarted, the nasty grey boot screen came back!

So my working assumption is that there is something in the latest Fedora updates which is messing things up.

I re reinstalled after that to check I wasn’t going mad and yes it’s all fine again now, but I don’t think I can update software now.

So basically I’m a bit stuck. There’s something bad in the latest operating system update.

Grey scrern and performance might be separate? Are you following the fedora 40 guide?

Maybe, but grey screen and slow jerky performance coincide.

Then again maybe it’s a hardware problem. I just don’t know,

Yes I followed the Framework guide for installing Fedora 40.

I dont see anything in Fedora 40 on the Framework Laptop 13 - #47 by kholdstare

You would think that others would have the same issues.

Yes true, that’s why I’m starting to think it could be a hardware issue.

I am slowly rebuilding the system. I went ahead and updated all the software again and the grey boot screen with three dots is back. The computer is usable, and reinstalling everything has been good in that a lot of the scary looking log notes aren’t there anymore.

However, I am still seeing a general sluggishness to the system, and I frequently get wait or force quit alerts when doing basic things like saving a small spreadsheet. So it’s definitely not great. I hope that updates to Fedora components will eventually weed out whatever has gone wrong.

Is there a (ideally GUI based, but I can do some basic Terminal things at a push) way to check the health of the components of my Framework? Especially the internal drive, but maybe also the CPU/mainboard?

Have you tried falling back to the previous kernel?
Have you tried that RPM verify yet?
Did you try falling back to X11?
I assume opening a text based tty has no performance issues?

Did you add anything to the kernel command line? I thi k the three dot screen is plymouth fallback mode.

Look for the stacks and errors associated with the force quits. Ideally we identify the bad package. Post a bunch of stacks or large logs to look at.

Edit: What are your kernel command line parameters?

Edit2: can you fallback to X Configuring Xorg as the default GNOME session :: Fedora Docs

Update, possibly final (I hope). I removed and reinserted the four expansion cards and all the performance issues I have experienced are no longer happening. So, a very simple solution apparently. Not quite ‘have you tried turning it off and on again’, but close!

I have no idea why this worked, or why the problem started in the first place. But I’m very happy to have a properly functioning computer again.
