I’d love to see a security-card, such as the Nitrokey, as an Expansion Card.
Is there anything existing? Eventually Framework could put a Nitrokey inside an expansion card. (Might be this could be an interesting partnership).
I don’t have the option to print a case, but would like to try something like that.

You might be able to sneak the smaller NFC versions into a DongleHider+ with some clever soldering. Or, as you allude to, just print a case with a hole for the USB-C plug to stick out and maybe some internal bracketing to hold everything in-place.

Looks interesting. A Nitrokey Mini could fit inside. But you have to touch the Nitrokey to unlock it for FIDO2-actions, which could be a bit difficult if completely buid inside.

A modified Expansion Card could easily fit something like:
FIDO2 USB Key, U2F USB Key, Cheap Yubico alternative, FIDO2, fido alliance certified security keys Replace your mobile authenticator with secure hardware OTP token! Easily programmed via NFC. Designed to use with Google, Facebook, Dropbox, GitHub,...
The port would just need to be recessed just right so the outside of the expansion card could be touched to activate the key.

This key is so small, you might just be able to use some sandpaper to make the end flush with the USBA port:
